Fabian Delph was shown a red card for a dangerous lunge on midfielder Max Power, sparking chaotic scenes on the touchline for the remainder of the first half.
As the teams left the pitch, Guardiola and Cook engaged heated words before the tunnel camera captured extraordinary scenes inside the DW Stadium.
Wigan coach Peter Reid was forced to step in between the pair.
Both managers emerged for the second half without being sent to the stands.
